I was on a tour of central Visayas a couple of weeks ago and this is the schedule I copied down from my trip:

Ocean Jet from Bohol to Cebu:

7.05AM
9.30AM
11.35AM
4.10PM
5.30PM

Weesam Express from Bohol to Cebu:

7AM
11.20AM
4.30PM

Supercat from Bohol to Cebu:

10.30AM
2.30PM
6.30PM

Please make sure you check with the ferry company before making any plans with connecting flights, these trips has been known to be cancelled from time to time, so you would need to plan your trip at an early departure to make sure you wont get stuck.
